Shin Goemon's designs had the same problem as Sonic Adventure's, they scream late 90s / early 2000s, while Goemon (from his early 90s redesign onwards) and japanese Classic Sonic are pretty much timeless designs. Unfortunately, we're still stuck with Modern Sonic.

Many a series live with Japanese sales only. Goemon was actually quite successful in Japan, which is why there's 4 or more games on Super Famicom (but only the first one was released in USA).
There's also another N64 Goemon game (a board game-like with RPGish elements) that wasn't released outside of Japan.

A talent exodus happened around the time Konami Kobe was shuttered, including Etsunobu Ebisu. Much of that talent is now at Good Feel, developing Yoshi's Island sequels (the yarn ones, not the 3DS New Yoshi's Island) and still haven't lost their magical touch.
Nintendo second party studios have quite a lot of ex-Konami talent and the influences are at times very blatant. Kirby Wii rips off Gradius and some stuff from the Bonk series iirc.

No game localization doesn't have much to do with it. In the time the series was out, game reviewers and their localization team were hostile over how "oriental", weird, Japanese it feels. First snes game had a 1994 release in Europe years after the US version, almost feels like a hail mary so Konami Europe can justify localizing the others on their own if it sells well, but sadly it wasn't meant to be.

The plot for later SNES games are as localization unfriendly as they can get.

That's personally why I love them so much. They're so unapologetically Japanese that I can't believe Goemon doesn't stop and start ranting about Korea to the player.
Even the last DS game was about western captain trying to take over Japan and being depicted as an oni, a literal demon. Fan translations were probably the best we're gonna get from these at this point.

It's as if they made them that way on purpose. I like it when Japanese developers rebel like that (D on DreamCast, Breath of Fire IV official manga which made a point of including every single scene censored from the NA version prominently)

Can't blame 'em when Konami USA asked them to scrub every single background graphic clean from japanese graphics (which is a LOT of assets), replace rice balls with pizzas, and impose their retarded name changes. I wouldn't want to do anything with them again were I in their shoes.
