For a while now, I've wanted to get into Cotton. What I want to know is which game should I start with? Which one of each of the entries is the definitive version? Also, do the games share a storyline, or are they all independent?

Play the First one on PC-Engine or Cotton 100% on snes
I think the sequel is on Saturn, but you can use Mame to emulate it.
Panorama is ok and never tried Rainbow but haven't heard good things about it.

Marchen Adventure Cotton 100% for SNES is a remake of the Arcade game done by a third party, it's a good game but it's a lot easier and cutesier in tone, doesn't have the creepy go nagai vibes of the rest of the series. It's a good starting point as any, I guess.

Cotton 2 are the best but it's such a deeply flawed game. 8 frames of built-in input lag regardless of your setup. Huge awkward hitboxes. Health bar mechanic you can recharge by encapsulating monsters in a bubble and comboing them. Fighting game style commands that trigger when you don't want them to. The Ice Dragon boss occasionally throws impossible patterns at you due to the large hitboxes. Nasty difficulty.
Boomerang solves some of the problems but you still have to pick one of the witches with large hitboxes for your third character.
I love Cotton 2 to bits but it's hard to recommend to anyone.

It does, and since it's coded into the software using groovemame or shmupmame does not help. You can check the input delay yourself by pressing shift+p on MAME or alt+r on Mednafen to enable frame advance, press it at neutral idle position then move the joystick and mash the frame advance key, count how many frame advance key presses it takes until Cotton starts moving. I just checked myself and Boomerang has around 7 frames of input delay.
