Why does it feel like big chunks of the story is missing?

Because you're playing the chapters out of order
But it's not like the game really gives you any real clues as to guide you through them in the proper order, so you either have to look up a guide or just keep stumbling through

It's not even a great story. I mean, Gustave XIII's story is great, but the rest of the game just feels extraneous.

It doesn't.
Even if you factor in the extra chapters in the novel there's not much to add, you'd get one more chapter with Johan, one more chapter with Gustav and Leslie, one extra Cielmer chapter when he was younger and met Sophie for the first time and a few slightly more expanded preexisting chapters, like the siege of the citadel or the lore behind the tower of Laubholz.
What you see is what you get, SaGa's narrative is always minimalistic and Frontier 2 is set up as a character driven historical drama about two main characters and the high points of their lives and families, whatever happens inbetween those moments is unimportant and therefore not shown.

Except all the chapters have a date and if you somehow didn't read those numbers you also have a literal diary with most of the story notes and dates already set for you since the beginning of the game.

Nope, just reporting that I tried Wil's first dungeon again; no grinding, I only played each battle carefully. I then compared Wil's stats to my final dungeon Wil's stats, magic wise.
Old one: 8-4-7-8-0-0
New one: 18-11-14-8-0-1

I get the feeling it's going to be a fucking breeze.

Inputs make it WAY faster and easier, but you can learn them after battle yes. Chances for some are extremely low, though.

The only ones you can exclusively learn from duels are hybrid arts.
