How come Sega games tended to have complicated genres of music like Jazz Fusion, Funk, Prog Rock and experimental techno, while on the other hand Nintendo soundtracks tended to be very simple?

Because Nintendo was never a serious player in the arcades after early titles like Donkey Kong. The Outrun arcade game, with it's sophisticated sprite scaling, needed equally complex music for the arcade audience compared to console expectations (especially 8 bit bloops pre Genesis Yamaha chip).

The console wars may have been contested, but Sega utterly destroyed Nintendo on the arcade front. Too bad the consoletards here often forget this.

Sega's arcade division is actually doing pretty well for itself in the west right now, since their only real competition are Namco and Raw Thrills. Even though there are far fewer arcades than there used to be, Sega has a much bigger share of the market now than they have since around the turn the millennium.

One thing I really like about Genesis and synth tunes in general is that I can turn up the sampling rate to 96khz for dat clear treble, SNES uses compressed audio samples which kills most of it sadly

The OSTs of Super Mario World and Yoshi's Island have a few ragtime songs and Metroid on the NES had some experimental songs like Kraid's theme (the measures are still very different compared to most music of today).

Also I think it's funny how OP states that Sega music is more complicated while I think a lot of Sega games have music that sounds quite simple and poppy to me like Space Harrier, the Phantasy Zone games, the Outrun series and Virtual On (though to be fair, that one was going for a typical anime background music vibe). The only Sega games that had slightly more complicated music are the Sonic games and Altered Beast.

Notice how I only said it's more or less complicated, not that I think whether it should be more complicated or not. If anything I think most game music is perfectly fine as long as it doesn't become annoying after a while, it's not like I expect some classical compositions or avant-garde stuff or anything like that.
