When you hover over a link, pay attention to the text at the bottom of your screen that points to where it's going. A lot of sites have ads that will say "DOWNLOAD NOW" but really just link off to the advertiser, which could lead to malware. A lot of the time the link to the good stuff will be really small and unobtrusive.

A lot of sites can detect this now, but still use an adblocker, you can switch it off if you're having trouble. Or if you're really paranoid do everything in a VM and be as reckless as you want.

If they want you to get a download manager to access the ROMs, run. In fact, never download any kind of executable ever.

Look for a mainpage. If the admins keep a blog keeping people updated about what's going on with the site, that's a very good sign.

Sites requiring a login are bad. Unless they also keep a blog, in which case they're very good.

Not actually malware related, but there are a ton of "ROM sites" that only have weird public domain stuff, mostly hobbyist programmers and those weird porn picture sets that are packed as a ROM for some reason.

I originally only planned to get just the games I like. But then I learned about all this no-intro and cracked intro business and am paranoid about not getting 100% clean rips without any intro. So I'm just getting the full non-intro by the no-intro team sets to be 100% safe. I could fina hidden gem or dick around with a shitty game. The worst that could happen is the game is extremely boring, in which case I can just delete it to clear up my list and have more storage space for things like ROM Hacks, translations, patches, etc.

I wouldn't call it a shitty tradition. I collect scene roms and I really love to see the intros, especially on real hardware. I wish more modern stuff had it. The first time I played the DUPLEX release of GTA V on PS3 I was really happy to see the intro. The projects like no-intro, TOSEC, etc will collect versions without so it's not really a big deal. I wouldn't be surprised if there are some old SNES/Genesis prototypes that only existed with an intro though and versions that made it into sets had them hacked out.
