I think I agree with you on all parts there. The old Puyo Puyo/MadouMono games were awesome, Sonic Team never really got Puyo Puyo right in my opinion. I mean Fever was good but 2 and Sun were badass, though 20th anniversary was fairly good now that i think about it. Its a shame Compile Heart just make RPGs, they kind of forgot who they were when Idea Factory got hold of them.

Also old SNK were god-tier. Metal Slug/Samurai Showdown/KoF'98 etc.

Yeah, and in regards to Compile, Hudson, Taito and Konami, an entire way of making shmups has been lost.
I mean, I love Cave as much as the next guy and can understand the appeal of Touhou(though I don't share it), but often I feel myself longing for less insanely manic and more "novice" friendly and even horizontal shmups that don't require you to be super aware of the scoring system or ranking in order to be fun and 1cc attemptable.

Well Castlevania turned into endless animu Metroidvania redundancy, but that wasn't as bad as what happened to Silent Hill, starting with SH4: The Room, which was a different game shoehorned into the franchise. Key people kept leaving the company I think because the high ups there are out of touch douchebags that constantly failed to maintain a creative environment there, Kojima being the only one that managed to wrestle his franchise away from them and into a 2nd party studio. Those who remain behind like Koji Igarashi are constantly forced to make the same type of games again and again with shoe string budgets and no saying on what systems they are one (he's been trying to get a branching path console Classicvania game made since the SotN days).
