Here's one more:
Some owners of Super Mario All Stars reported they had a debug mode activated that scrolls through different costumes (including Goomba's shoe) and many people tried to replicate it without success. It was thought to be a rare first revision with some code left in by mistake by Nintendo, but it wasn't. The code is in all regions, but whether it's triggered or not depends on the CONSOLE, not the game.
The code only triggers when a specific memory variable has a very specific value. The game just leaves it uninitialized. By sheer coincidence, some SNES consoles happen to consistently make it take that very specific value, and the debug code works again.

Mega Man X
Capcpom tried to do an antipiracy check. The game normally has no backup memory and is a specific size so it checks for that and... triggers various nasty effects.

>The 128th time you take damage, the game will start adding random input to yours, and your charged X-Buster shots will be locked in place.

It's more effective to trigger random events than it is to completely lock out pirates.

If the game simply refuses to start, they'll know something's up and work on fixing it immediately.
With something cryptic and confusing, the anti-piracy measures won't be noticed until they occur, and they'll likely be written off as a bug 9 times out of 10. In the event that a hacker does realize what's happening and decides to fix it, they'll have a hard time figuring out where to start because the triggers are so difficult to determine.

Plus, game programmers often liked to have a bit of fun with their code.

Both Crash Bandicoot and Sonic the Hedgehog have subtle environmental details that were lost due to the level orders being mixed up. In both cases the games were supposed to progress from natural environments to the man-made areas. In Crash's case, elements of this can be seen in the final game, as the level Cortex Power begins with Crash entering the power plant, despite taking place after a level showing Crash already inside the plant.

So, it's well known that Donkey Kong 64 had a memory leak glitch that Rare "fixed" by including the Expansion Pak.
Except the Pak didn't actually fix the glitch. The leak still happens, just at a much slower rate so that it happens after 10 hours of non-stop playtime. People seemingly only discovered this after the Wii-U release because that version has save states.

Galerians has two bosses in the game named Rainheart and Rita. Rainheart has fire powers and is immune to the Red drug (pyrokinesis) and will throw it right back at Rion if the players uses it on him. However, in the Galerians: Rion OVA adaption, Rion kills Rainheart using Red. Later on when he fights Rita, he uses Red again but Rita is unharmed by the flames despite being vulnerable to it in the game. For whatever reason. Rainheart and Rita's fire immunity/vulnerability was switch around.
