There's four item slots now, not three. Two for the X and Y buttons, and another two that are screen-only and work well for bottles and other non-action/exploration tools. Also, the Ocarina now has its own dedicated touch button.

The Water Temple isn't really "reworked" as such (everything functions and flows in the same way), but some visual hints have been added as part of the decorations that help orienting yourself between levels. Also, the new boots-as-items change does make the experience smoother.

It also has the Master Quest mode, which works like the one from the GameCube port but also mirror-flips the entire game world, adding to a surprisingly fresh experience.

its overall probably better but a lot of the changes just straight up make the game easier for no real reason. I don't mind a game being easier because the controls became more responsive as a result of a higher framerate, but theres a large number of areas which received direct nerfs that aren't really needed.

On top of the silly boss retools and dumbing down of most side quests through excessively detailed explanations, locations and timetables, they scrapped the original save system with an unlimited alternative that gives even more freedom than OoT to just save almost anywhere and any time. It simply spoils the mood and core concept of the original game; they should simply have added an instant one-time save/resume function usable at any point (considering the 3DS is a portable system) and keep the permasave limitations exactly the same.

I mean it's fine if you're revisiting the game and just want to breeze through everything, but it's a bit depressing to think there's people who will only play this version now
