This is actually something accidentally intentional too; JC is physically incapable of panicking. Every time he would react to something with surprise or despair he instead just deadpans it out. Getting sad or upset might compromise his efficiency so instead he says the right thing -but with no emotion-. It's consistently hilarious whenever it happens.

Well first off, your two sentences are at odds with each other. Are you suggesting the game seems funny, or the game seems severe?

Secondly, have you actually played it recently with one eye on actual global politics that are happening right now? Conspiracy theories only seem ridiculous when they're draped in Hollywood visuals and melodrama, as we've been acclimatized to see them. Separate the fanciful "illuminati" motifs and cloak and dagger cliches and some of the themes in Deus Ex hit right on the mark as to what's going on in the world to a degree that's sometimes terrifying.
