Were there any good games made for NES/Genesis/SNES that were created and developed in North America? I'm specifying consoles because there are tons of Western PC retro games. But consoles?

I can't think of any and I'm sweating bullets.

Rare, Midway, and Ubisoft are the only non-Japanese companies I can think of that made games during that time.

Wasn't Secret of Evermore made in America?
... Well, I thought it was pretty good. As long as you thought of it as a spin-off of Mana instead of a sequel.

SoE was made in America, yes. I wouldn't call it a spin off par se but it used many of the same concepts.

I believe the Genesis version of Shadowrun was American made while the SNES was made in Australia.

Well considering it had almost identical combat, an identical menu system, and had the "Secret of" namesake I would classify it as a spin-off.
