I've got 2 GBAs, a GPA SP, DS Lite, and 3DS that have almost exclusively been using flash carts for years and not a single one of them has had an issue. My Genesis has been going strong with a cheap ass Chinese everdrive clone for a couple years and it still works great.

Unless the flash cart is demanding more power from the system than a normal cartridge would, I doubt it.

The only exception to the rule might be carts like the Super DSTwo that drain DS batteries faster for the internal processor on the cart.

As far as overpowering an SNES cart or Genesis, just remember that those systems also had addon carts and games with internal chips that also used more power so unless you're willing to claim that running Star Fox every day for six hours ruins your system or playing Sonic 3 and Knuckles and Knuckles and Knuckles ruins your system, I don't see it.

As someone who owns an SD2SNES and has Everdrives for the Genesis and N64, flash carts are... kinda worth it, kinda not.

The SD2SNES has utterly horrid compatibility for what it costs - it's not compatible with half the enhancement chips and even though the guy who makes the firmware for it insists he's working on it, probably won't be anytime in the forseeable future.

The N64 and Genesis Everdrives are really good at what they do, though. They're compatible with 99% of games on their respective consoles (the N64 one has like one game that used specialized hardware that isn't supported) and work first time every time.

The GBA and DS are 3.3 volt anyway so you shouldn't have that console-damaging problem with those (though the Supercard DSTWO draws a whole lot of power and really runs down a 3ds battery in sleep mode).

I'd just avoid the cheap NES, Mega Drive and GBC repros/multicarts, they often use 3.3v flash with no level shifters, not even a diode to drop the voltage, no capacitors, no gold plating on the connectors either.
