Honestly it's either this or classic Heroes. The E-122-Psi hacks like OP's are great on a technical level though, completely change the gameplay in interesting ways - Sonic 2 with Sally where you can run around with a gun is a fun twist.

I think a very honorable mention is Sonic 2 Advanced Edit.
It's not innovative, but it has entirely new levels with interesting layouts.
Too bad it was cancelled, but it has 3 complete zones and another 3 unfinished ones that can be accessed via level select.

This one sucked ass. A majority of the stages are automated, the levels are all to fucking cramped, the layout made it into a giant labyrinth with no recognizable scenery or layout to distinguish where you are and the boss fights are annoying.
