Not retro but if you love the metroid series try Scurge: Hive on the gba/ds. Think metroid but more focus on combat then exploration. It's more about combat as well as managaing time as your character has a infection you need to heal constantly.

It might be too action focused for you, but the Oasis games, Beyond Oasis and Legend of Oasis might suit you well. It's a bit like Zelda mixed with a brawler.

There's also Light Crusader, which some love and others hate. It's an odd game with a number of issues, but some really cool puzzles.

Another recommendation I can't believe I didn't think of first, one of my all time favorite games which is all about exploration and puzzles.

If you're not afraid of drowning and don't mind learning a new control scheme, Ecco the Dolphin and Tides of Time are truly wonderful.
