It's probably mostly nostalgia since it was a favorite of mine as a kid, but the first one is my favorite, or at least the one I play the most.
I love all the other TwinBee games, Detana and Pop'n are great games, but the original and its simplicity just makes me go back to it more often.
The 3D classic version on 3DS is how I play it nowadays. Speaking of which, the 3DS' circle pad is awesome for shooters, it's a shame the consoles doesn't have many, I think even the GBA and DS got more shooters than the 3DS.
I need to play Stinger more though, I think I only played that one once. It felt weird being a hori, I was expecting something like the other TB games.
TwinBee 3 is also pretty amazing and generally ignored, I rarely see people mentioning that one.

Really? That's probably my favorite one, although Pop'n is a close second. I love the awful famicom voice samples announcing the name of each stage, and the soundtrack is great. Real easy to get too speedy though.

Hard to decide since they are all so great. I think Pop'n Twinbee is the most popful. Play them all PCEngine ver of Detana! is good too.

My favorite would be Detana Twinbee.

I'm a bit torn because the Arcade version is so much more colorful and lively, but it is way unbalanced compared to the more pared down PC Engine port. Since the PCE port is more playable, I sorta go with that one.

Only one I've really played is the side scrolling platformer one on the Super Famicom, I think it's Rainbow Bell Adventure but I could be mistaken.

I'm well aware she's in the other games, I just haven't bothered playing any of them since it's easier to just look up screenshots/videos online. Rainbow Bell Adventure was the only one that looked interesting enough to play since I don't care much for shoot-em-ups.
