I bought a Fighting Stick 3 a number of years ago for $50; it can be modded with better parts if you so desire, but what comes stock is passable.

This is specifically related to the motherboard vs PCB. My TE2 Xbox 360 controller, for example, works on my PC but my laptop does not even recognize its existence. My PC is a stock Dell from 2008, and my laptop is Asus from 2011. It's purely the interaction of the PCB with your particular motherboard.

As for sticks we recommend, I recommend any TE edition stick (not SE as in OP pic) because the TE has a more solid feel and is much larger. Qanba is good too. Overall, just go for a large form factor. Parts don't matter, as you can order 6 buttons and a replacement stick, all Sanwa, for like $20-$40

Not OP, but how easy is it to replace the stick and buttons in most modern sticks? I'm a fan of a Seimitsu stick, but also I ever see is sticks with Sanwa parts. Like would I need to solder?

Super easy, no soldering

You unplug the bottons, you pop them out, you pop the new ones in, and then you plug them in. Poppping the buttons out can be kinda tough, and you need to make sure not to crack the plastic of the hole, but it's super easy. If you don't squeeze the sides of the buttons enough and you crack the plastic, you run the risk of the bottons having some wiggle and some rotation in them, which you don't want.

The stick is easy to replace. IIRC you need a screwdriver, but other than that it's the same process as the buttons. Unplug it from PCB, but the new one in, the plug it in. Use YouTube, but it shouldn't take more than 30 min to do your first time

Not that one. Those sticks (PS3 specifically) have some really odd restriction on what sort of USB ports they can work with (they ONLY work with USB ports that are running off a VIA controller).

The market is all about fighters. They don't really make shmup sticks.

That said, the only thing keeping a great fightstick from being a great shmupstick is that the Sanwa joystick needs to be replaced with a Seimitsu.

This. I replaced my TE S stick's JLF Sanwa with LS-56-01 Seimitsu and octagon gate. The difference is huge, throw distance is way too big with Sanwa. You can play fighters with Seimitsu as well, it's not like you can't play with shorter distance, in fact I could probably do with even shorter distance than Seimitsu LS-56-01.

And you can play SHMUPs with a JLF or even a Happ Super, but that's not the point.

Short throws make it too easy to start or end on the wrong input, or hit the wrong input on your way to a correct one. Hence why the longer throw Sanwas are preferred for fighters.

I tried to play shmups with JLF but had tons of better movement with a pad or keyboard. Throw distance is way too big for accurate movement in shmups, but maybe you can get used to it. With Seimitsu I got instantly better with a stick when it comes to shmups.

Expensive sticks are no doubt superior, but not everyone wants one to play fighting games competitively. That said, Hori's Fighting Stick Mini 3 is the only decent cheap one I've ever used.

I bought a bigger actuator for my sanwa and it makes the engage and throw distance much shorter. I've never played on a Seimitsu, but I suppose its like a middle ground since they have shorter distances.

I got the fightstick pro with a larger actuator installed and better art. Its now great for shmups and still usable for fighting games. Even stuff like Super Metroid and Mario are great with it.

Well there's yer problem. You shouldn't be plugging the PCB into your motherboard you should be gthe USB cable into a USB port.
