Krelian was never a villian. Actually, there really aren't any villians in Xenogears, even Deus' motives weren't bad. Id was probably the worst. Ramsus was just jealous of Fei.

Citan was the true villain. Lots of shit could have been prevented if he had done the right thing. ("How's that Soilent food, Fei and Elly? Taste good?)

Not retro, but I absolutely have to list Wind Waker Ganon. He's the one who wanted to save Hyrule by raising it back to the surface (and rule over it, admittedly, but still...). King Daphnes Hyrule was the real villain of that game; his ass-backwards Triforce wish destroyed Hyrule once and for all just so Ganon couldn't get his mitts on it. What a petty fuckwit.

I actually thought of an AU once where Celes was the one who went batshit murderous insane, and while Kefka was still crazy, he was just derpy and cuckoo, while Celes was the all-out Hannibal Lecter will-drink-your-blood-from-a-champagne-flute-and-make-you-watch brand of bonkers. The AU also had Celes and Kefka as lovers before they went through the Esper infusions, and as such he gets a little too eager to take a sword to the chest when they encounter each other. Literally, to the point that he saves Terra from suffering a deathblow by jumping in the way and letting the sword go to his neck, Celes hesitating because he comes out of left field and she still retains some of her former attachment to him, and so although neither Kefka nor Terra dies, he's still got a scar on his throat for the rest of the story because of that little gambit.

Yeah, I've thought way too much into this.

Surprised no one posted this, but I felt like a dick when I defeated Daos. Really sucked the wind out of my sails. Especially since by the time I got so far in the game, I was getting rather bored with the whole scenario anyway, and the final dungeon was basically a chore. Finding out the last boss had the moral high ground was just a kick in the dick.
