Games as a medium aren't as volatile as film. Everything that is worth preserving has already been preserved.

Pretty similarly. Release the game in a really nice physical package, with commentary and interviews with the developers and experts, additional content like alternate versions, cut or deleted content, walkthroughs and hints, a soundtrack, whatever bonuses can be had, etc. If you're familiar with Criterion, you know that their releases are very high quality, so that would be key, putting out a product that people want to pay a premium for. I buy Criterion films and would definitely support a similar venture for games. It's a fantastic idea.

Cut or deleted content would require a lot of effort and access to things like the source code. You're basically remaking the game at that point.
Games as a whole are moving away from physical releases and I don't think it's feasible for 30 year old games. But you can obviously try to make it work yourself.

OP's not talking about that anyway; it's not the Criterion Collection's job to preserve so much as it is to restore, like they recently did with Pancher Panchali and its two sequels in the Apu Trilogy.

Another video distributor, Arrow, has been crowdfunding physical releases of newly-restored obscure movies, so I could see the same thing happening with a video game equivalent, the biggest issue being that most publishers would rather make compilations and restore/re-package games themselves.

As for the idea: sounds nice, but it's a matter both of recognizing there's an audience and of crafting supplements more appropriate in style for video games.

M2's 3D Sega releases are the best example I know of where developers take an old game, renew its look both superficially and functionally (3D's both absorbing and necessary for improving games like Galaxy Force II), and help players rethink how to play it by adding in new modes and configurable options. I think offering both something as close to the original experience as is possible for the platform chosen + new features to help its audience understand the game better is the best approach. Commentary tracks would have to come in various forms to accommodate for how certain games play (one example here is auto-scrolling vs. player scrolling), which leads to more planning. The other stuff mentioned is all good and common in M2's releases, aside from video interviews which are dependent on schedule logistics for everyone involved.

The later Sega Ages compilations on the PS2 were ridiculously comprehensive, going as far as to include manual and flyer scans from previous releases. The Monster World and Space Harrier II collections comes to mind.

Such a shame they skipped out on Shinobi and Golden Axe.

M2 did the latter 2/5 of the SEGA AGES line-up. And hopefully we'll get more 3D re-releases beyond the Mega Drive ones coming soon.
