Yet when one looks at the actual license of the product Kenji Kondo used (i.e. Track 76 from Best Service Voice Spectral 1), it cannot be a valid reason. Logically it can only be due to a different reason.

It's not a song about Link shitting on Mohammed or something, just a generic chant. Christian Gregorian chants are a dime a dozen in modern games, if anything from Muslims I've seen on YouTube, it's not offensive it's at worst out of place. Muslims are touchy extremists sometimes but even the looniest of them isn't going to get upset at this generic chant.

Some sound guy at Nintendo must've thought the track sounded cool, didn't know it was religious in nature and threw it in. When Nintendo learned that the images and music happened to be religious they unceremoniously changed it, in the same manner they would if it were Christian, Jewish, etc.

GCN Ed. > V 1.0 > OoT3D > V 1.1/1.2 > 1.2 on Wii (avoid at all possible costs)

GCN is the best except for the fact that it lacks the scarecrow bonus chorus at the end if you beat the game without dieing. Particularly cause of retouched graphics.
The Fire Temple chanting in 1.0 isn't something to write home about. What IS to write home about is the buggy Lost Woods and Inside Ganon's Castle music and lack of sheathing animation before climbing. The only reason I keep it at second place is because of: 1. Swordless Link optional glitches. 2. Bomb quick drop trick. 3. Deeper lore (they took out two things the scientist at the laboratory says).
OoT3D is good but slightly more linear and although the remastered music would make it the best, the game's ambiance leaves something to be desired.
The Wii version is just all around the worse: no rumble, crap ledge detection in some parts (how this is possible is beyond me), and unsightly white seams everywhere, without the visual enhancement of the GCN version.

Graphical updates are nice (but could've been better), instant boot-swapping is a godsend, and having the Ocarina as it's own button, with the option of having four items equipped at once apart from that, made the game really fluid.
But the complete lack of new actual content, apart from the Sheikah guide stones, made the game feel more like old routine rather than something new and fresh. I mean, at the very least they could've included like a new bonus dungeon, but it's just all the same. By the end of the game I forgot I was even playing a graphical update and felt more like I was just playing the original.

The music in the Lost Woods is missing instruments. You almost can't even hear it. I think the only time you can hear it is in Goron City before the shortcut, and when you play Saria's Song. Same with Inside Ganon's Castle. You can't hear Ganondorf's leitmotif at all, until you're up one story, and then it very gradually gets louder and louder until you're before the big man himself. This sounds more epic than the final game and might have been intentional as that's the same thing that happens in the later editions, only in those its just less loud from the start, not muted completely. It means in 1.0 you only hear the full leitmotif for a few seconds unless you stand outside and then enter the chamber for the cutscene, which is probably why it was changed.

The only version I havent played all the way through is 3D, but that one isnt very different either. For a game like OoT I dont think that version differences really matter. They are all small details, and wont prevent you from enjoying it at all.

So playing OoT is really up to preference: whether you want to play on N64, Wii/GC or 3DS.
