In Fallout 2, there is a Ghost Farm north of Modok (did I spell that right?). Anyway, the music tracks for all of these places are good for relaxing, but this one takes the cake. And you have to clean it out first (of ghouls) then go back later:

The captain's cabin on the Normandy in the Mass Effect games is really cool as well. You can change the music, add fish to the fish tank and feed them and collect the models. Personally, I like to just leave the first game on the title screen and listen to the main theme sometimes....

In Xenogears, after you win the mech fighting tournament, you have access to this small, two room apartment. The other room is the bedroom with a save spot and the music is an interesting classical score.

The Super Gameboy screen border where the Gameboy screen is an outdoor sign or something and there's a cabin in the background. If you idle the border goes through a day/night cycle. Also the movie theater one.

The Haunting level in the second episode of Blood. It's still a creepy place, but it's fully featured and makes me wonder how nice of a place it once was before the Cabal took over.

AoE2 was a great game but I think it really lacked in city building features.
You were forced to build horrible towns in order to get competitive.
I really wish there was an AoE game with a persistent huge world where you could build your persistent town and travel to other players towns to trade.

Most hub worlds in 3D platformers fit the bill for me, but I've always liked the secret warp room in Crash 2. Being able to see the first game's islands at night was really nice.

I also think the ruin themed levels in Crash 2 are pretty comfy. The visuals and the BGM are great.

I would say FF7 has the most places that I find to be super comfy.

Even though the Midgar slums were supposed to be dirty and depressing I felt they still had some kind of appeal. They may have been shit outside but getting to Tifa's bar and suddenly everything is all nice was pretty great. The slums under Junon also had a similar feeling to me.

So many other places as well. Icicle Inn and Cosmo Canyon are probably the two most comfy places. I can just imagine being in Cosmo Canyon and sitting around the fire outside with a bunch of friends and then heading to the bar right next to it and drinking till who knows when.

As for something probably not really brought up before I would say Balamb Garden from FF8 would be pretty comfy. Just so much stuff there. Going Trex hunting with some friends sounds pretty sweet to me.
