I'm 18, want to play all (or most of) the classics I missed, so I came here to humbly ask for your help.
I'll try to be brief: I played:
SMB1/3W;
the NES Mega man except 1/6 (are they worth playing?), Mega man X (found X2 boring, what about the others?),
;
Pokémon;
Zelda 1/3 (not much into 2D Zelda), OOT, waiting for MM remake;
FF4/6/7/8/9, plan to play Tactics;
Chrono Trigger (plan to play Chrono Cross, Xenogears, Skies of Arcadia);
Dragon Quest 4/6/9 (plan to play 5);
All Mega Drive/CD/Dreamcast Sonic games (what about the GG ones?);
Super Metroid (didn't like it although I wanted to, quit halfway through);
stealth games aren't mmy cup of tea (I watched the MG/MGS series on YouTube for the story).

Can't think of any other games I played at the moment.

I'm looking forward to your suggestions.

I played the 3DS version and found the dungeons pretty neat, the combat was decent enough (the main thing I dislike about the 2DZeldas), music was pretty charming; things I disliked were the disappointment that was the Hyrule over world, and that stupid owl. Also, if I hear once more "HEY, LiSTEN!" I'm punching someone into his face.

If OP is interested in shoot 'em ups, I'd highly recommend Gun Nac. Very solid one with the ability to buy upgrades and bombs in between stages. Plus, the game has some outrageous almost Parodies enemies and sense of humor.

Some people consider the later levels a precursor to bullet hell if you're interested in that kind of thing.

OP: Yes, Mega Man 1 is good and 6 the best in the series (if not the best Mega Man period).

Game Gear Sonic games are good. Well, 1, Chaos, Triple Trouble are, and Tails Adventure is a 9/10 game.

There's a shit ton of wonderful games out there.

Someone else already recommended shoot-em-ups. I may be spoiling you by pointing you to these three, but for good old shooters, try:

OP, you might try Mega Man X4. I'm not a huge fan of X2 or 3, I felt the same as you did about 2 towards both of them, but X4 was really enjoyable for me. Watch out for those cutscenes though, they're... Uh, hilarious?
As for MM 1/6, I would give 6 a shot. 1 is rough.

Doom! Nobody has said Doom yet, probably because it goes without saying. Doom has been my favorite for the better part of twenty years, and I don't see that changing anytime soon. It's fast, it's violent, and you're constantly mowing down hellspawn.

Also, the first two Legacy of Kain games: Blood Omen and Soul Reaver. Blood Omen is kind of like the top-down Zelda games, only it's very grimdark and M-rated, and it has a more elaborate story. The equipment is really well balanced, too, in that none of your old stuff ever becomes obsolete; a certain setup will be better suited to one area, but your starting equipment may actually be the best option in the next area. Soul Reaver is more of a 3rd person puzzle adventure game; you travel between the worlds of the living and of the dead, and the landscape will twist and warp, sometimes allowing you to reach places you couldn't in the physical world. You also have entirely different abilities and limitations in each plane of existence. Fighting is even kind of a puzzle; since most enemies are immortal vampires, you will need to find environmental hazards to impale/burn/drown them with, or they just keep getting back up.

These were a big fucking deal to me as a teenager, and I still play through Soul Reaver every year or so. Blood Omen I play a little less because it's so long, but it might be the better game. Fuck, now I need to do this whole series from the start again.

Whoa, so many recommendations! About shmups, thanks but I am not really into them.
About FFV, it's really hard for me to go through a JRPG if it doesn't have a good story; I gave it a try but didn't get much further. Same goes with Tactics Ogre (I also suck at SJRPGs, could never get into Fire Emblem for example).
Ecco fascinates me but I really don't get what I'm supposed to do. Care to explain?
Nights is definitely in my must-play list.
Added Ristar, Shinobi and is Gunstar Heroes good?
About Jet Set Radio, I gave it a try but the controls...otherwise it's got style and a groovy soundtrack.
Also, I should add I've only got an Android phone (which I use for emulators) and an Xbox 360. I don't have much money for games, hence why I play on emulators :p
I'm saving money for a 2DS and Alpha sapphire, if I had the money I'd buy a PC for the indie games alone.

As to 1, it has glitches, but only if you choose to use them. I didn't encounter any glitches the first time I played it, and the only glitch I've encountered since is the incredibly-useful Select Glitch, which lets you do insane amounts of damage against boss enemies by repeatedly pausing and unpausing the game via select (the start pause doesn't work). The main thing I'd say goes against MM1 is it's a bit difficult, but if you're having trouble against Elecman or Yellow Devil just use the Select Glitch and they'll go down like a bitch. I'd say 1 is worth playing, as long as you're okay with the difficulty.

Really all the Megaman games I'd say are worth playing besides &Bass, but some people besides me really like &Bass so you might find enjoyment in that as well.

Isn't Suikoden a SJRPG? I suck at those (for this reason I could never get into Fire Emblem). ball bullet gun is srpg, it's advanced wars for snes. Metal max returns is a turn based rpg with fuckin tanks. You get to upgrade and customize your tank, sometimes you get to fight in it, sometimes you fight out of it. It's really good just grab the english translation unless you're japanese And suikoden is actually turn based. You get a huge cast of characters in it, it's pretty boss.
There are also a lot of games that aren't as polished but are fun as fuck. Mighty Morphin Power Rangers for snes is super fun, one of the bosses is made of eyeballs. Micky mania is pretty great too, for genesis/snes it's surprisingly challenging.

Shinobi 3 for nes and revenge of shinobi for genesis are sick. Give them a go and git gud.
The streets of rage series on genesis is also amazing, especially if you're going to be playing with other people. Golden axe falls under the same category as does king of dragons for snes.

You're probably not 18 if history shows, but I'll cut you some slack since I actually just turned 18 a few months ago, and I'm just going to assume you're like 15 or something. I have been collecting vidya for about 5 or 6 years with whatever money my jobless underaged ass could manage (mostly from working mexican wages doing construction work) and I thought I would share some of the shit I have played with someone who was in a similar position as I was years ago.
A few random great games to play:
>Darkseed because muh Giger and Mike Dawson is a faggot, and Darkseed 2 because it sucks but is fun
>Quake because Quake is life and Quake is love. Quake 2 is okay but not the same, and Quake 3 is an alright Deathmatch game but it has no singleplayer.
>Mystical Ninja Starring Goemon/Goemon's Great Adventure/LOTMN as well as import the 4 SFC games and the 4 PS1 games along with the 2 Famicom games, and maybe the RPGS whenever you learn moon (which you will if you ever want to go far in this hobby)
>Famicom Detective Club II because I love that game even though you will have to emulate it to play in english
>Jojo on Dreamcast because that game is a godsent among fighters
>Rocket Knight Adventures play on Hard unless you are a pussy
>Dynamite Headdy because muh Treasure, play Gunstar Heroes and McDonalds too.

Solid recommendations thread, most everything I would recommend has already been posted.

That said, GTA 1/2 are good, and I've heard London is also very good though I've yet to play that one.

Rayman 2 is very good, though I strongly suggest avoiding the PSX version.

Poor Emulator here.
Over the past couple years I've gotten a pretty sizable library of games and while some I haven't played in depth most of them I've atleast given a shot. And so since I agree with some of your suggestions, don't agree with others, and haven't heard of a few of these I'm going to post my list of favorite games for each respective System I emulate mainly.

NES:
-Blaster Master
>Found its versitility interesting. Not every NES game had so many different modes or ways to play. The pace is nice due to the mobility of the tank.
-Castlevania
>Not much to say about it that hasn't already been said. Its hard as balls but a wonderful playthrough. I like to start it up just to see how far I can get on a single life and usually end up getting farther each time.
-Castlevania 2: Simons Quest
>Pretty much most of what everyone says about 2 is true...but a lot of it is nitpicking. The worst part in my opinion is the common "where the fuck do I go" gameplay that sours games like the first Zelda and Metroid for me. However it atleast deserves an attempted playthrough. The music Is pretty awesome.
-Castlevania 3: Dracula's Curse
