Sky Tower stage and Vile's intro theme were the best OSTs of that game IMO.

I've got way too big a list, but Eternal recurrence from Secret of Mana has always stayed with me along with CT's Manoria Cathedral for atmosphere.

Super Mario RPG, FFVI, and Chrono Trigger.

FFVI is probably the most impressive. Three songs that are ~20 minutes long. That's absolutely nuts for a game made in 1994.
