My best guess is that he escaped the combine after they already modified and enslaved his species and he's the only one of his kind outside the combine's control or the last one alive period. Considering the portal capabilities from the combine, it's possible they still have some under control and maybe we'd encounter some if we traveled closer to the combine homeworld.
