The N64 controller has two shoulder buttons (L and R) and a trigger (Z) already. Modern controllers have two pairs of shoulder buttons (L1, L2, R1, R2), which is only one extra button there, at the expense of losing two buttons on the front. So, a modern controller is missing an usable button compared to an N64 controller.
The only way to use all buttons when emulating N64 is to map the yellow C buttons to the right stick, and it sucks using an analog stick for something that needs buttons.

Real answer: Most games only ever needed three buttons, including N64 and PS1 titles. Games like THPS made creative use of the top (triangle) button but you barely even need it for other games. Most N64 games only use the c-pad for camera control which can easily be mapped to a second stick. Even in most Saturn games, the top row is usually used for things like camera control. Outside of fighters, their implementation is basically unnecessary.

The OG Xbox controller is unique because those were meant to act as side buttons for utility much like R1/L1 for the PS2 controller. If you were playing a fighting game, you went out and bought a specialized controller since the Duke/S controller had horrendous dpads.

Originally Microsoft's internal design department didn't want to work on the Xbox so they hired a contractor and the Xbox department got all of the shit they asked for, but by the time Japan blew them off the Xbox project had become much more internally desirable and the controller redesign was pretty much taken out of their hands by the people that normally designed Microsoft hardware. Realistically the Duke could only fit both a right stick and 6 face buttons comfortably because it was fucking huge. There's nowhere else to put them on the S.

Diamond layouts are pretty common across the spectrum, I have to assume the clear association with 4 cardinal directions is meaningful, but also anything over 4 buttons in a grid means some buttons are always going to be further away than others rather than having a center point they're all equally spaced around. Even on arcade controls you can kind of see how going to 6 makes it harder to be equally ready to use them all.

If you keep your thumb in the middle of a four-button controller, it's easy to move your thumb to the correct button without looking at the controller.
With a six-button controller, it's a lot easier to forget which button your thumb is resting on and move it to the wrong button when you need to change position. You can end up moving it too far/not far enough or needing to look at the controller to find the right button, something that doesn't happen when you're just trying to hit the button "on the top".
You'll notice that two of those examples have some vastly different button designs to compensate for that. They were pretty shitty designs as buttons, but they did their job of being distinct enough by feel. Nobody would start pressing the C-buttons on the N64 blind while thinking they are pressing B.

Dual Shock is the least comfortabke controller here. I can’t think of anything wrong with the Saturn 3d controller, so in true Sega form thet made the Dreamcast worse. Dual Shock is better than the dreamcast controller.

N64 is just weird looking, it worked fine. Once you tell the idiots that its made for two setup configurations they figure it out. The joystick wearing out is the real problem.

The Dualshock is a SNES controller with joysticks made for people whose thumbs aren’t in the correct location. The part your hand grabs is too small for a man’s hand and the angle is not ergonomic. BUT… again it is more ergonomic and better all around than the Dreamcast.

The Hyperkin Duke proves you can have 6 face buttons and 4 shoulder buttons. Granted the black and white buttons on the Hyperkin Duke always act as RB/LB but you could definitely incorporate 6 face buttons into a modern controller. Now that games are more complex than ever, it makes a lot of sense to bring it back.
