Super Ninja Boy (SNES) is highly underrated. It's a hybrid JRPG but the encounters are sidescrolling beatemup stages that can be played with 2 players.

Everyone always talks about Goldeneye, but Perfect Dark had some great multiplayer maps as well. Also a bunch more modes and settings. You can even do the entire campaign in co-op with 2 players.

Co-op versus bots is fun too.

How much players?
Knights Of The Round and Violent Storm are probably the best for the three players.
Metamorphic Force is basically Violent Storm, but it has 4 players.
Shin Nekketsu Kōha: Kunio-tachi No Banka is simply out there if you only have two players.
Also, not retro, but directly tied to previous title and a lot of fun is River City Girls, especially since now there is a fan patch that allows you change controls and tweak many aspects of the game.
Jets'n'Guns 2 is the best 2-player shmapper, period. Not sure if it is retro.
Also had tons of fun with Sin And Punishment with one player controlling the movement and the other player controlling the shooting and slashing. Especially since with auto-aim in that game you do way less damage.
Also for 2 players is Dynamite Deka - the Sega Ages 2500 Series Vol. 26 version for PS2 is simply over the top. Tons of fun.
And, well, Unreal Tournament, of course. Been playing it for 24 years already and still haven't tired of it. But you gotta have two PCs and a LAN for it to be local. But nothing beats hearing the shouts of your adversary from another room.

That's from the top of my head if you'll go for the best among retro or at least retro-styled games.

By this time, our group was getting close to graduating high school, our tastes had started to split off and specialize, and we weren't playing as much local multiplayer anymore, now switching to online PC games.

After that point, games like Final Fantasy XI and World of Warcraft started to enter the picture and pretty much no one was playing games in person anymore. By 2010, local co-op was dead, both due to the distances apart everyone was and the lack of games coming out with local multiplayer modes. Starcraft II dropped, there was a brief renewed interest in RTS for us, but by then the skill imbalance was such a severe issue that everyone accepted we could no longer play games together on even footing and so we moved to playing tabletop for a short time.
