Which system has the best version of this game? Does any version have extra / cut content or they are the same? I've just tried GBA version and it quacking sucks.

PS1 version is the best. It combines the 2D sidescrolling and 3D behind the back segments in some stages. Some of the bosses are different than other versions. PS1 was clearly the primary platform here.
N64/DC/PC is okay. Every level is either 2D or 3D with no mixed levels. The level designs are much worse than PS1.
PS2/NGC sucks. Avoid.
Dunno about the portable versions.
