I like how the Japanese "overworld combat" theme got reused later in the series like in Majora's Mask, it's a neat track.
The Temple theme is still cool imo.

OP, what arpeggiation are you talking about? This soundtrack doesn't sound like normal European chiptune music at all. Are you somehow referring to the weird quavery "instrument" that's used for melodies? Although I like this game's music, I agree that that thing sounds quite strange. Not bad (to my ear), but strange, and probably not ideal.

It also got reused in Minish Cap, but I wish the US/PAL "overworld combat" got reused too. I wonder if the developers just "forget" about US themes and enemies such as the Boss Gooma/Guma.

Those are just regular arpeggios, not the obnoxious eurojank kind. Japanese developers basically never use those outside of a few special cases, like Doki Doki Sasete.
