I was 8 when this game came out.

When I first saw it (pretty sure it was at the Varsity Club in Connecticut), I had no idea who Psylocke, Shuma-Gorath and Blackheart were.

I guess you just weren't a comics reader then, since Psylocke was really popular at the time.
I did read comics and I had never heard of Shuma-Gorath, he was a pretty niche character and an odd choice for the game. Blackheart was also an odd choice when they could have used his daddy Mephisto instead, who's more important, more well known and actually had a role in Infinity Gauntlet, the story this game is supposed to be based on.

I knew of Psylocke at the time because she made a guest appearance on the 90s X-Men cartoon. Blackheart I read small articles in Wizard and I could have sworn Shuma was a Capcom character the entire time since tentacles = hentai.
The latter two I think were picked just because the devs thought they looked cool and Psylocke is a rare waifu that the nips like outside of their country.

I didn't read X-men, mostly because when I saw the cartoon I never had any idea what was going on, I read Spider-man comics primarily.

Even now I consider X-men impossible to follow, because it's such a continuity-heavy series with so many involved characters that it's completely impenetrable to newcomers.

Mar-Vell had been dead for over a decade when this game came out, and I suspect Marvel may have a bit anal with making sure all the characters were up to date with the comics. Even the Thor cameo at the end is not actually the real Thor, but rather Thunderstrike with a mask pretending to be Thor, which was a thing for a while. This may be why they didn't want to use him.

The choices for the games wasn't about which one is popular, but which ones Capcom wanted. The game designers looked through one of those 80s or 90s Marvel guides, and thought Blackheart and Shuma-Gorath looked really fucking cool, so they were added into the game.

The funny thing is that after Marvel vs Capcom 3, which had Shuma appearing again, he became popular enough that Marvel tried putting him into the comics. Except that Shuma is a galaxy-sized lovecraftian thing from a different universe, so a splintered piece of hair from Shuma could crush Godzilla flat. Needless to say the comic ended up really fucking stupid.

They weren't in the original story because they had inconsequential powers for a galaxy sized romp (as far as I remember? I could be wrong about Hawkeye), and didn't have the same excuse as Spider-man (most popular Marvel character), Captain America (leads every Marvel crossover team), Psylocke (big in japan, artwork already exist) or Wolverine (his super power is appearing in every crossover).

psylocke was such a weird choice even for the old x-men 2 genesis game. they got rid of all the marvel girls in mvc1 (as fighters). wolverine, gambit, and even jubilee look like they’re straight out of the 90s cartoon. psylocke was barely in that. mvc 1 even had god damn roll. even capcom vs x-men had rogue and storm. also besides having two spidermen jin was just a waste of a spot.
