What's the best way to play this for the first time? There's a lot of options. Emulation, PC port, Master Quest on the GC, 3DS Remake. I've played most of the main Zelda games (beaten, LOZ, WW, TP, playing through ALTTP now).

Master Quest disc > N64 1.1/1.2/1.0 > Collector's Disc (it's the same as MQ but without MQ) > Wii U > PC emu > PC port > Wii VC > 3DS

3DS is the worst not because of the graphics (which do suck) but because of the shoddy camera work and the lack of animations for everything. Everything is too skippy and stupid looking. A farcry from the cinematic masterpiece that OoT is. Was the 3DS incapable of rendering animations or something? None remain who know.

looks good, allows you to enable tweaks like hero mode, allows you to bind items to the dpad if you want.

just don't play 3ds unless portability or 3D is your highest priority, the art is worse, the colors are oversaturated, and the cutscenes have worse cinematography

As much as I like Nintendo I always thought every Zelda game seems boring. I don’t get the appeal. isn’t it just a run of the mil fantasy game? I played ocarina of time as a kid and got bored and stopped playing at the volcano level with the fat rock eating humanoids

Ship of Harkinian is by far the best way to play this. Unlocked frame rate, increased resolution, and a million QOL features built in such as fixing the dogshit camera controls. It is hands down the best way of playing through.

You didn't name the actual best way, which is on the N64 using a 1.0 Japanese cartridge either with an RGB mod through a BVM or with the N64Digital mod through an OLED.

That's fair. The only QoL features that are really worth it are adjustable text speed gyro controls if possible and mappable D-pad for the Ocarina, Iron/Hover Boots and tunics. The only thing left is what controller to use unless one doesn't mind supplementing the C-buttons with the second control stick. Otherwise you'd have to get a 3rd party N64 controller and an adaptor or wireless ones.

PC emulation with paraLLEl-RDP. As far as I know outside of original hardware, it's the only way to play with proper texture filtering. A way to know if your textures aren't fucked is to look at the side of the stairs on the left after entering Kakariko. The line should be smooth with proper texture filtering. It's all jagged in most other ports including the gamecube version. Even outside of the texture filtering paraLLEl-RDP is simply the most accurate way to play outside of original hardware.

Ideally downsampled and with a decent shader if you want it close to the real experience

Version 1.1 since it's uncensored. There is a software to edit it yourself if you want to fix typos and stuff (try not to go overboard with anything else, though)
