Absolutely not. Nothing is 'sacrilege', use whatever you like. I personally go for the semi-authentic feel by using an 8bit Do on Retroarch, but using the arrows in combination with some keys works perfectly fine too. It's how Shovel Knight mapped its controls originally too.

I try to play games with a controller if they weren't made for PC, but I keep accidentally hitting up or down and that's annoying. But accidentally hitting up or down makes the game harder so it feels like I'm cheating if I use a keyboard and I don't like that.

As long as whatever you're emulating didn't support analog input you're good. Like trying to play Gran Turismo with a keyboard sucks but Sonic 2 plays just fine, because the game was designed with mono input in mind.
