That's not even FF6's biggest problem. The game loses all plot structure in the world of ruin. People typically forget that Kefka completely vanishes from the story at that point and you're just hopping around from place to place gathering up party members in small, disconnected vignettes. It wouldn't be a problem if it were the last 20% of the game but it's the entire second half.
