It's almost the same game right now. There are slight differences, like some bugs that don't work properly. The difference in the long run is it runs natively on PC, so you can use mods that wouldn't be possible on N64 hardware/emulator, like graphic mods and 60 FPS.

For examples, there's a youtube channel that shows up all the mods people are coming up with SM64, including some exclusive to the PC port.

Basically emulating a game is emulating the whole console you emulate the CPU the GPU the I/O etc.
A native port uses your native hardware CPU I/O ETC
The downside of emulation is that you're still limited by the original hardware in a lot of ways while a native port completely eliminates that not to mention that emulating translating from one architecture to a different one in software costs in input lag at least the native port will have zero input lag

MVG also documents these types of things well too, the reason the GTA sourceports got their team in legal trouble is because they used real code and even left their own devnotes in there calling for bits of it to be sloppily rewritten. Any time I play the game on emulator (or when I eventually play this pc port), this a required feature for me, but for some reason mapping a button to multiple inputs is just not a thing in any emulator I'm aware of. So my favorite solution is to map the C buttons to keyboard keys and then use JoyToKey to map those keys to both desired inputs on the controller, in my case a face button and a stick direction.

Not him but my controller of choice for OOT if I'm not on real hardware or NSO is Gamecube, I love the alternate C buttons where GC Y, Z and X are C-left, Down and Right respectively, on GC and Wii VC. Makes playing ocarina notes way quicker (especially songs that don't use C-Up).
N64 controller is still great though, I wanna get the NSO one once it's back in stock cuz using GC with that app is painful (Y is still C-left, but now X is C-down, and Z is R [Shield])
