SMW Bowser is only a retarded kid. Incredibly strong, but never meaning any harm. All he ever wanted to do was play with Yoshi and Mario. Hoerver, in his retard-strength mode it was interpreted as hostile.

Kamek is the real villain and the one who intentionally tries to hurt anyone. Bowser in both his brief appearances as the final encounter is either only a child that sees Mario riding Yoshi and wants in on the fun, or an adult with the mind of a child. Up in his flying toy, he tries to invite Mario to play with his toys (the wind up koopas and his ball).
