Really depends on what you're looking for.

Kickle Cubicle's a nice action puzzler with good graphics for the time. Legacy of the Wizard's a platformer item hunt through a fuckhuge labyrinth if you're into that sort of thing. The GI Joe game was decent action with a nice assortment of selectable characters.

Vice Project Doom if you want something that mixes genres and feels like a modern action game

Moon Crystal if you want a platformer with smooth animations

Little Nemo: The Dream Master
you have candy that you throw at monsters, most of the time just to slow them down so you can jump over them, but if you feed candy to some of the creatures, they will "become your friends" and you will get their powers.

Air Fortress.

The graphics aren't anything amazing, but the gameplay is great. It starts as a pretty par shmup, but once you land and enter the spacestation things get interesting. And I love that you need to race to the exit of every stage before it self-destructs.

These are my favorites NES games that are lesser known in no particular order.

Shatterhand. Basically it's like Megaman if you punched shit and didn't get the powers from bosses, but instead used a power-up system. Bitchin' tunes. Relatively easy if you can tear through megaman games.

River City Ransom. More well known, but still fucking good if you haven't played it. In my opinion, it's THE quintessential beat 'em up with rpg shit, also fun two player. I literally could say good things about this game all day. BARF!

Life Force, aka Salamander. Gradius like shooter, switches between horizontal shmup to horizontal shmup. Doesn't slow down, kinda short though.

Desert Commander. I think this is where the Advance Wars series stemmed from. Turn based strategy game just like AW, you move individual units around and kick the shit out of the enemy.

Blaster Master. Has some of my favorite BGM from the NES, combines platforming, shooting segments kinda like Metroid with an overhead adventuring/dungeon crawling view while checking out on foot areas. Fucking difficult.

I also forgot to mention a few more that are less actiony, but I feel are still great, semi-known.

R.C. "motherfuckin" Pro-Am 1 and 2. If you've played Rock 'n Roll racing, I'll just say its fucking awesome, and if not; It's a 3/4ths Isometric view racing game with upgradable RC cars. Your success depends on how you upgrade after races. The first was developed by a fresh Rareware Inc. The second was done by Tradewest.

Silent Service. A really complicated WWII submarine simulator. Grab the manual or an FAQ online and have fun dicking around on your patrols in the Pacific. Quite deep, no pun intended.

Shadowgate. Some people will disagree with me, but the NES version sticks in my mind as one of the better versions. Difficult, and has walls of text. Good atmosphere, if you like dungeon crawlers and puzzling I recommend it highly.

To me, every Zelda game feels like it doesn't go far enough, like it could go much deeper and more interesting in terms of action, puzzle and story.
To me, playing a Zelda game feels almost furstrating because it's like I'm stuck playing a tutorial-like level of gaming for the entire duration of the games.

For 2D Zelda, thank god we have Crystalis and Alundra which do go further in terms of action puzzle and story. But I'm still looking for a 3D Zelda rip-off that goes further the originals....

I feel like story works against the genre. Just gives you less room to actually feel like you're on an adventure. The first Zelda is just such a pure version of the concept. It really captures that feeling of a child playing make-believe in the wilderness, finding sticks that look like swords.

Also Alundra, while fantastic, suffers from being a bit too dialogue-heavy...and personally, I think it's too puzzle-heavy. LttP started that shit. Now all Zelda-esque games are puzzle-oriented and it bothers me.

Crystalis, on the other hand, is awesome and I've never understood the hate it gets. Though that shooter boss is totally bizarre.

Magical Doropie is a really hard but good Megaman clone featuring a cute witch girl. It was released in the US as "The Krion Conquest," but they cut out almost all of the cutscenes. Fortunately, there's a translation patch for the Japanese game.
