I remember hearing it had something to do with his Dark World sprite being a rabbit and needing the color on his normal sprite to have the rabbit be that color. Not sure if that's true or not. Why they decided on pink, I'm unsure, but it could be along the lines of what the other anon said and done so the player could clearly identify Link on the screen at any given moment.

It's just done to make it easier to identify his features on the backgrounds his sprite will frequent. Same shit why Yoshi had orange arms in SMW or why Mario is brown/red instead of blue/red in SMB1. The game industry as a whole used to have artists that thought hard about this shit and were willing to make shit off-model if it meant it was easier to read.
