He would basically plan everything that the game would have.
Using Super Mario Bros. as an example, he could draw and design the enemies that Mario would fight e.g. Koopas and Bloopers, he could design the levels on square paper, write story elements, make mock ups of what the screen would look like, etc...
He didn't do any of the programming but he'd tell the programmers how the physics and controls would work, same thing with the artists who would convert concept art sketches into actual graphics to be drawn by the NES. He wouldn't compose the music but would supervise it, for example the main theme had to be sped up as its slow speed didn't match the gameplay - this could have been a decision that he did.
