I would guess the problem is that Metal Gear was the only consistent AAA they ever had in 3D. Looks like most of their IPs are old too, so there's a lack of innovation. Also, stuff like Metal Gear Rising, Contra Hard Corps: Uprising shows they were still in touch with the industry, and able to comission hot teams, but somehow their in-house hasn't been comparable. So the problem is lack of talent and profitability in the long run?

Along with Capcom and others the rot started when they focused on western audiences. Consider Contra Hard Corps then a couple of years later the ps1 version. Hard Corps was made for japan and the other one was by western devs because they didn't care if it did well in Japan anymore.

Konami has been pretty hit or miss on the NES for me. They clearly have different teams. Kid Dracula could have been so much better.
