I got into Marathon the same way. Even though, dare I say it, I like Halo, it's very easy for anyone to pickup. Marathon can be pretty obtuse, with a story that's all over the place that is told through text and levels that are often designed to be mazes where you're looking for a switch that is seemingly hidden that performs some unknown action elsewhere in the map. It requires a certain level of patience for a payoff that many simply don't find rewarding. I personally love the slower based combat of Marathon in contrast with doom.

Yeah Half Life and Halo started a more linear trend. Halo it’s easy to get lost in the library but I liked it because it’s creepy. Halo CE definitely has some amazing AI, particularly the elites. Every Halo game since has actually downgraded the AI over time. The difference between CE and Halo 2 is jarring in how nerfed elites were. Reach and Halo 4 are particularly bad as they had to make cuts in the engine for improved visuals and map sizes. Height differences and that most of it is just a 2D plane feels really fucked up and weird to me, to say nothing of how looking up and down in Duke3D makes the textures seem all warped and fucked up for example. Well, try playing Doom and Duke Nukem 3D with ports that render them in real 3D, like GzDoom and EDuke32. Just remember to turn off any smudgy texture filtering, and remember that in vanilla Doom gameplay, you cannot look up or down (it has a vertical auto aim to compensate for that), so doing so may at times have serious effects on intended gameplay.

The great thing about a lot of these old shooters, especially with modern tools, is that they're actually pretty flexible and can be approached in numerous different ways, not just in playstyle, but also just running the game. For instance, there are some people who actually get nauseous from how Doom bobs your view and your weapon when moving, and GzDoom lets you adjust these values, even turning them off completely, so for that minority, that's a great accessibility option.

There really isnt a definitive way, any confusion mostly stems from all the different releases.

Plus like you said Xbox features can be modded in 1:1 to PC. Its honestly your personal preference if you like the Xbox additions, or the HD's look.
Personally I stick to the classics, some of HD's monster designs just dont appeal to me (gnaars are fucking garbage), and the gravity changing gimmick isnt in the new engine ruining the feel of my favorite room in the whole series. Despite the fact the gravity gimmick doesnt work, its really not a dealbreaker for a first time player.
