Knuckles never worked with Eggman. He was tricked by Eggman into believing Sonic was stealing Chaos Emeralds.
Protoman's story isn't remotely similar to Chuckles. Protoman helped out Wily for repairing him until he realizes Wily's a douche.

No. Eggman turned Sonic and Knuckles against each other as a distraction. Protoman and Wily's interests do line up occasionally. Far less often after the "Protoman has gone rogue!" shit Wily pulled in Megaman 4, but Protoman still does grudgingly help him out once in a while since he's indebted to the guy (and neither of them like Dr Light).
