I think it's really interesting personally. If you play the games in canonical order (MM1-11, MMX-5, MMZ-4, MMZX1-2), you can see the degredation of the world, and how Dr. Wily and Light are to blame for almost all of it.
If Dr. Wily never had a victim complex with Light, he would have never stolen the first Robot Masters, and Mega Man would have never existed. By extension, the reason why Light created X, was so X could continue fighting "for humanity" after he died, which was an idea stolen from Wily, who created Zero, so Zero could go on and destroy Mega Man and Light, as Wily was beginning to die. If Wily never implemented the Maverick Virus inside of Zero, in order to allow him to kill Light, then Zero would have never caused the Maverick Virus to spread. The Maverick Virus continued to spread, only because of the implementation of Reploids, made by Dr. Cain and copied off of X.
The entire Z series is just the continued destruction of the world because of the feud between true robotic sentience, and humanity, which ultimately caused the Elf Wars to happen in the first place.
The Maverick Virus essentially imbues Reploids with true intelligence and sentience, which causes them to rebel against their human overlords due to slavery pretty much.
The story evolves from "bad guy doing bad stuff" to "Is it truly evil for the Reploids to rebel, and is it truly evil for humanity to try and stomp out the resistance due to the chaos it's causing?".

The thing is, with the simpler setting of the original series Capcom could make sequel after sequel because the main drag was the gameplay and that felt fresh with each new game, despite following a formula.
The X games were poorly handed because they bit more than they could chew with a story so spread out.

The SNES/PS1 era of Classic Mega Man games tried to be just as edgy and dark as the MMX series. It didn't work and so MM9 went back to bright and shiny.

Outside of the ending, 7 really isn't that edgy (and english versions made said ending even edgier).
Heck, Spring Man's stage got a complete aesthetic overhaul to make it less edgy.

Bass is badass, and in any game he appears he is by far the best character to use, although in MM10 it isn't quite fair because Rock is gimped in that one (and in MM9).

8 still feels like a saturday morning cartoon for me.

The edgiest thing in that game is having two Robot Masters inspired by weapons and a third one with a military motif.

The whole thing Wily using his own evil to turn the evil energy into a world-ending threat sounds a lot more tryhard than his past mostly-petty schemes like impersonating a rich guy and hosting a tournament. And then there's the whole thing with Mega Man getting corrupted by it and nearly dying until POWER OF JUSTICE saves him.

And King in MM&Bass is essentially a proto-Sigma with him trying to rally all the robots into overthrowing the human race because of their superiority, even if Wily was jerking him along. At least he figured out why he was losing and got something of a redemption out of it.

In the prologue of Zero 4, it is stated, very clearly, that "The humans forced them to fight eachother", referencing the Maverick Hunters and Mavericks.
Also not to mention the "I don't want to fight" schtick X has. Do you think he would still be a Maverick Hunter in X2 if he wanted to keep fighting? Hell no
If X wasn't forced to be a Maverick Hunter, he wouldn't be one. He was built for combat, and was told his purpose his entire existence was to kill Mavericks, and he continue that job because he's forced to, not because he genuinely wants to.
