In Kirby's Adventure, there is a very well hidden room in the first level where you can get a UFO. You can't keep it once you finish the level, and the level is braindead easy so you don't really have a use for it. It's just a neat little extra for those paying close attention to sprites.
In Colonization, there is a few unused/cut buildings, and a cut specialty for colonists. It was Master Teacher, and was originally supposed to make it so you could have your experts teach people quicker. It was most likely cut since it's rather easy to get experts from plain colonists.
In Might and Magic 2, some stats are bugged, but you would never notice unless you are power-leveling way above what is required to beat the game. Stats can go up to 255, but Endurance and I think one other are bugged and will overflow past 160-180, making it entirely possible to accidentally cripple your HP gain on leveling up. Not really an issue, since you aren't likely to go above 40-50 for any stat unless you are power-leveling for no reason.
In Maniac Mansion, there is a room with a staircase that is blocked, and a houseplant the game tells you is named "Chuck". After receiving a large number of letters asking about it, one of the devs finally announced that the staircase was a red herring, and Chuck was just background flavor. In the game itself, the staircase only links to the line of text telling you it's out of order, meaning there was never anything there. Still kept many gamers guessing and trying to figure out what was at the top of those stairs, and how to gain access.
In Wing Commander, the "Thanks for playing" message after you exit the game wasn't intentional. It was actually some random error message they couldn't figure out how to get rid of, and just hex-edited the error message into the "Thanks for playing" message so people wouldn't know. This was never fixed.

In the PC version of Resident Evil, and only in the PC version, there is a Beretta clip hidden in the shadow near the door in the Tyrant lab room.

Here’s a few I can think of off the top of my head.

Mega Man 3 had a rushed development, so there's some things here and there about it.
One notable thing is that Dr. Wily and Dr. Light had a joint logo reflecting the plotline. The logo actually is in the final game, on the batteries that show up a few times in Magnet Man's stage. It's worth mentioning that the graphic designers never "localized" the logo like Dr. Light's was in MM9 and Powered Up, so even in the english versions it's "RW".
Likewise, the Wily Castle jingle cuts off while displaying the map because it's too long. The theory goes that the jingle was actually meant to be played during the cutscene with Wily escaping, meaning Capcom never made a shorter version to use. The Wily Wars cuts off the second half of the song, but for one reason or another, it's so short that the song loops.

That one's actually really useful as an exploit because it makes every single guest leave the zoo immediately without actually changing their happiness and your zoo's rating. So if you fucked up and pissed off a lot of guests you can just kick them out to help recover happiness faster, if you want a quick buck you can kick out all your happy guests to turn them in benefactors, or if you just want to edit a bunch of paths you can kick them all out to get them out of the way.

If you put a penguin and a herbivore together, the penguin will kill it. When the penguin dances, there's a minor glitch on its sprite that makes it pink in some spots.
If you download and open a program called APE (Animal Project Editor) and edit any animal, you can see biomes that were planned to be in the game but were scrapped, such as scrub, boreal forest, and waterfall.
If you edit the wolf specifically, you can see an unused animation of the wolf swimming. The wolf is meant to be able to swim, but since for some reason it's programmed for it to not be peaceable in water, you can never see the animation in the game unless you edit the wolf's code in the animals.ztd file.

a weird bug in gta2, if you start by doing the yellow phone missions for the redneck gang in the 2nd district(by killing other gang members to raise your respect to that level) before doing the green phones then you get to do the red phone misson "almer mater" twice

in the first district, the tv van and the stretch dementia only appear in traffic outside of a mission ONCE EACH
