He's the boy without a fairy. Navi wasn't his fairy, she was simply sent by the Deku Tree to guide him on his quest. Once that order was complete, there was no further need to act or communicate.

Just because they didn't show Navi saying farewell to Link doesn't mean it didn't happen.
I think it was a deliberate choice for them to not show it.
There's 2 things that changed Link's destiny, or that were signs of him fulfilling his fate: when he met Navi, and when he took the Master Sword.
The scene where Navi leaves represents a closure, she leaves, and the Master Sword is back in its place.
Notice the whole ending sequence is entirely without text, which is a plus, as it helps with the kind of narrative and atmosphere the devs were going for.
I actually thought the "old friend" Link was looking for on MM was Skull Kid, since he befriended one in the Lost Woods, albeit completely optional, it makes the encounter with Majora-possessed Skull Kid more meaningful, as does the ending. I still like to think of it that way, instead of Link looking for Navi.
