I mean, not retrospectively. It'd just be factored into agreements. But working forward from 1992/whatever, it makes sense to keep the franchises completely discrete.

I suspect the real reason is just that they decided at some point to deliberately avoid giving doomguy an identity, though.
Otherwise he'd be Mortimer's grandson or some shit for sure.

Come to think of it, the Keen cameo in Doom II actually makes more sense if they're the same person.
Because how else could there be 4 of them?

Clearly they are some kind of demonic taunt designed to unnerve doomguy by defiling his childhood deeds.
Billy may have saved the Earth and Mars once before from the vorticons, but he will fail this time--hence the image of his heroic younger self hanging from nooses, executed. And indeed his present self is forced to slay them with his own hands to proceed.
A powerful metaphor.
