Both are good in different ways. I'd start with 64. It will build a sincere appreciation for the series that will help you overlook some of the shortcomings of the original.

Start with 64: it's got the most islands and a relaxed atmosphere perfect for getting used to the games. Then go for Resort and the original if you want more focus on the missions. 64 still has the only actual free-flight mode.

this game is very hard, to this day I still couldn't complete it... when I was a kid I played it because it was either this or Mario on the 64, shitty slow launch. (I still had a PS1 too, but in 1996, ps1 library sucked too). So since this was the only worthwile new game I got, I kept playing it and I guess I kind of got good, but as soon as more games were released, I abandoned it. I could tell it was good, the controls were as precise and realistic as it could be at the time, while not being 100% a simulator like the ones on PC, it was like a very hardcore arcade game with strong sim elements.
If anything, exploring the maps around with the jetpack was a novelty, it was one of the first games with such a big freeopen 3D world to explore, and well done at that.
I never played the SNES one, but I know that one was made by EAD, while 64 was made by an american or canadian dev (supervised and produced by miyamoto) who made other sim games, but I think they ended up making mobile phone games lately.

And that's all I know about Pilotwings, I want to try the 3DS one but I'm afraid It'll be underwhelming.
