It was the Echidnas. The manual talks about a civilization that was destroyed after misusing the Emeralds. Sonic 3 and Sonic & Knuckles' manuals say the Master Emerald and Angel Island is from that society. Ergo, you can infer that Knuckles is one of them. Sonic Adventure later confirms this. Except in that game their architecture is more Mayan for some reason.
