N64 version is by no means the best one (although it is the only one with Dolby sound, as well as having a couple exclusive stuff), but between PS1 and N64, yeah I'd go with N64.

Mega Man Legends is an odd one... N64 version actually looks better as it has correct perspective and fixes many of the glitches from the original, including camera issues, but it runs slower on open areas like the towns and stuff (runs fine in actual dungeons, though), and they removed the music CDs from the music shop.
The PC version would be the definitive if you ignore that cutscene audio is not in sync with the video.
n64 version still has the advantage of being on cart, thus not having loading times, though. Also, it was mysteriously uncensored in the US version (cat girl magazine on N64, action hero magazine on PS1)

My original stick was busted as all hell, I managed to wedge a silicone rubber washer down in the innerworkings to tighten it up, but it wouldn't push far enough forward to make some jumps in OoT, so I upgraded to that Brawler stick, and it's just nice to be able to play anything at all.
