Some PS1 games unfortunately have copy protection DRM in the software itself. Is there any solution to this issue to get back ups working on real hardware? I've tried booting without an MM3 chip on real hardware with a UniROM cartridge and also with an MM3 mod chip. The games boot, bypassing Sony's copy protection, but the games themselves use the same warning screen after the game boots up properly.

Do you know of any patches for this?

I just put a switch on pin 1 of my modchip and turned it off as soon as the game booted. Worked fine. There may also be Game Shark codes

This. I have a MM3 chip in my PSX, and I've never hit copyright protection screens on anything. Not on Dino Crisis, not on RE3, not on MediEvil 2, not on Tomba 2. The chip is bad or the install wasn't done properly.

Anyway, just crack the games. You can find the patches on consolecopyworld.

XPS patches are old and unnecessary, same for GS codes. Just apply the .ppf patches with PPF-O-MATIC.

Notice scene groups never released multi-track bin dumps, they always used CUE+ one BIN. I don't know if any redump games in multi bin format have modchip protection, but if they do, just mount it the image and dump it to one bin file with IMGBurn.

I don't think you read the OP.

I have a PSIO, and though it is a bit more involved than a modchip in cost and work, it has given me none of these problems. 1:1 burns of many games seem to work without issue including Dino Crisis & Legends of Dragoon. However it can be a bit of work, and many games need .CUE files converted to CU2 format.
