Why not just convert good dumps to CHDs? I have a collection of saturn and PS1 CHDs and RetroArch deals with em fine. No more folders, no more .cue/.bin bullshit. Smaller and not lossy.

Mednafen itself doesn't need any specific CD format to work, though some games won't play audio correctly if it is the wrong format.

How does it handle multi-mode CD?
Some old emulators from almost two decades back could only do redbook audio via analog, but that's not a feature included in modern disc drives anymore.
