They are both good games in their own rights.

Sega version has beautiful on model sprite animation and backgrounds. The levels are more "maze"- like with often several levels. The scimitar is cool, Aladdin overall is a more offensive person, able to actually kill enemies which is interesting from a gameplay perspective but doesn't fit his character that much. The end fight is very meh.
The SNES version is much more off model in terms of sprites but classic Capcom eye candy, BEAUTIFUL backgrounds and the typical pastel colors. Aladdin is much more defensive in that one, being only able to temporarely stun enemies with the apples and only momentarily kick them off the screen by jumping on them, which fits his character better, having to use his acrobatic skills to circumvent the dangers instead of fighting. The game is a much more acrobatic action- orientated platformer with several short much more linear acts per stage, a much more "pure" platformer. Genie makes more appearance, as does Jasmine, the bonus stage with you just flying Carpet is a nice intermission. The endfight with Jafar is much more epic with you standing on his snake form.

Both are different but good. Everybody should simply play both.

Not really, Capcom and Sega made the best Disney games, and Capcom released most of their stuff on Nintendo.
Virgin/Disney Interactive did some eye candy stuff, but as games, they never topped Sega or capcom's works.
