I'm not familiar with the series, but the main story of the game revolves around rescuing daimyo Noriyuki from the clutches of Lord Hikiji. I think that NPC you're referring to might've been a simple nobleman travelling with a bodyguard, who you can choose to attack or ignore. You encounter them throughout the game and it just so happens that he had only one warrior protecting him, but usually he has more bodyguards accompanying him. Then again, Ive read on the Usagi Yojimbo wiki that Lord Hikiji is the only human character depicted in the series, so the developers might've taken some liberties. I dunno.
Either way, the game is fairly short, but it's very polished and well done. It features branching paths, giving you a choice as to where to go next and you can offer money to people to either raise your karma or avoid battles. For instance, the scene towards the end of that webm, you can pay that guy to pass instead of drawing your sword and killing him. You can choose whether to attack someone or stay in your "peaceful" mode, depending on the situation you find yourself in. If your karma level drops to zero, either by attacking a non-hostile or armed people, who aren't hostile towards you, Usagi is unable to live with the shame and will commit sudoku, so the game offers some basic morality system.
Overall, I think it's very ambitious and innovative for its time.

As far as which game is the best, I prefer 2, but the later games do have more content and better graphics (if that's your thing).

It's also not hard to find downloads for almost the entire series for PC.

On N64, the enemies stand still and shoot sporadically, they're also extremely fragile. On PC the enemies constantly move around and shoot much more frequently, not to mention they can take a few hits before dying. The enemies in the PS1 version seem to operate like their PC counterparts, though their damage output seems to be lower.
