The game is fucking sweet. I usually don't care for shmups a ton but love Gaiares. Really fun weapon system, good challenge and such cool bosses. It's even got a section that's like a Castlevania level where you fight robot-death at the end.

Not a romhack, but the Mega Man : Day In The Limelight series of fan games is pretty much what you describe, sadly for you, the author lost interest around the 3rd game, which is precisely the one that features the MM3 RMs, but hey, there's a beta with 4 levels one of which is Needle Man's, so there's that.

I liked this design too, I thought the idea of a robot taking over the forest by industrializing it was pretty cool, then I was sorely disappointed when it turned out it was a fake boss and the real one was Krool yet again.
